Why does this message show up every time I open up a Layout file?
Because the SKP file changed (or was saved since the last time you updated it in LO), and it wants you to keep your LO file up to date.

I haven’t changed it or saved it since the first time I saved? I close Layout and if i go in my documents to open one of the files up, this message keeps popping up…
Just update the reference, then.
Update it and see what happens.
Are you saving local or to the cloud? I believe LayOut recognizes whenever the file modification date is recorded, so if you are saving to iCloud or DropBox or OneDrive you could be getting into trouble.
