If you have messed up holes just replace them. Since you are using components it’s only a few.

Deleting from intersection area

Just being a component doesn’t make something a solid, a stray line, a missing face or a tiny hole can make something non solid. Try removing holes by simply selecting them and deleting them. [Solid]
