I seem not to find a good / simple way to shrink a part in the center of a model.
Can anybody point me in the right direction?

Under the View menu, turn on Hidden Geometry. Then using the Select tool, draw a selection box around one end of the trough. Use the Move tool to move the selection by the amount you want to take out of the center.
